Repaying relocation tax assistance after quitting a job?

I was offered $5,000 as relocation assistance at my job. I wasn't sure if I would enjoy the job so I kept the $5,000 aside in another bank account fully knowing that I had agreed to repay 100% if I quit within the first year. After quitting I was contacted by the third party company that I not only needed to repay them the $5,000 but also the $2,931 in taxes that they had incurred. It is all very confusing to me how I owe this when they originally paid the IRS this amount? So my only question is, when I file my tax return will I be receive the $2,931 back?
